No the scan for codes and diagnostics works exactly the same on a tuned car as stock.

They have to say try refreshing ECU, then they won't be able to due ecutek lock, or pull on cruise stalk and see map switching or read out the cvn number and compare it to the stock cvn not things they routinely do unless they are looking for tuned, but it's certainly possible to detect a loaded tune file
