Right now I'm picturing the encoder slipped off and was replaced incorrectly and/or the flywheel was installed improperly and maybe even forced on. Are you absolutely certain that everything under the bell housing was installed properly?
Post up a video of the engine cranking over, and another of the slave cylinder pushing on the fork. The sound of the engine cranking will tell us if the flywheel is crooked or damaged.
Around the area where the starter lives are a bunch of vulnerable wires. They can easily be pinched between the bell housing and engine. Are you certain nothing was damaged?
