I highly doubt it's the intake but You'll still have issues even if you swap injen CAI back to oem because of the aftermarket header. Just go get it tuned with whatever you have on than you'll be set, unless you want warranty (if it's still during warranty period) than you'll have to definitely remove that header.
Ps I took my car to dealer with intake still in engine bay and they didn't say a thing when opening the hood lol besides I believe injen made it to work with oem maf/settings.
