OP if any of the parts are the issue it's the intake, the header has no bearing on how much air flows through the engine. People run aftermarket headers on the stock tune with no issue.
The intake, on the other hand, has a lot to do with how the MAF reads the incoming air and can indeed throw off the AF mix if not scaled correctly.
Cheapest route to tune is to use an Openflash Tablet. I however am not completely sure this is your issue. Do you have a CEL? It sounds like the most likely culprit is a vacuum leak if it's not the intake. A tune will definitely help you get more power out of your mods even if it's not the issue, so it's not a waste of money if it doesn't turn out to be the problem.
I'd still look carefully for a vacuum leak and take a log if you can unless you were planning to get a tune anyways.

I have no cel. No lights on my dash what so ever. Is there a way to test for vacum leak other than just listening for air leaks while cars running? The motor is spotless. 10,000 miles. So i dont see the maf or throttle body being dirty...? As i said i brought to dealer and they reprogrammed ecu for the idle. They were aware of the issue on many stock frs's but it didnt help
