The issue is you have an aftermarket/performance header which increase air flow in your engine, it's more air than the ECU can know what to do with so it tries to compensate by throwing in more gas. So you idle roughly and power isn't constant on the throttle.
Factory header =Factory tune so it does what is intended to do, but aftermarket header+ factory tune= more than ecu can handle in factory spec. Like getting alignment after you swap for aftermarket coilovers, new item needs new setting to make it run normal or better

I'm really not sure what the hell you're talking about, because it doesn't make any sense at all.
OP if any of the parts are the issue it's the intake, the header has no bearing on how much air flows through the engine. People run aftermarket headers on the stock tune with no issue.
The intake, on the other hand, has a lot to do with how the MAF reads the incoming air and can indeed throw off the AF mix if not scaled correctly.
Cheapest route to tune is to use an Openflash Tablet. I however am not completely sure this is your issue. Do you have a CEL? It sounds like the most likely culprit is a vacuum leak if it's not the intake. A tune will definitely help you get more power out of your mods even if it's not the issue, so it's not a waste of money if it doesn't turn out to be the problem.
I'd still look carefully for a vacuum leak and take a log if you can unless you were planning to get a tune anyways.
