Most likely uneven deposits on your rotors that is a casualty of smearing. You can keep using the pads/rotors and the deposits would eventually "wear off" and the pulsing will go away.

Side note: the even overheating of front and rear is a good indicator to me (along with the tire pictures) that you are *NOT* using ABS, and are actually overheating the pads, not abusing them via ABS.
