You might want to look at the header and how close it is to the skid plate, I know this was an issue for some headers. You can take off the plate and see if there's any scuffs.
Does the noise happen when revving out or only driving? If it happens when revving, it'd much easier to just put the car on stands than trying to get into a manhole lol.
