I believe he is saying he chopped the STI kit off because the flaps themselves sit on top of the skirt/spat, which cover the mounting points. There is no need to chop them off for installation, other than the fact that they will be raised slightly due to the side molding of the kit.
I think if you have the flaps already, you would need to remove them before installing the sti kit, unless you want the flaps to be under the skirt/spats.
EDIT:
Now that I think about it, installing it under the skirts would be a good idea. I could potentially just lift the mounting side and slide the flaps in... I'll have to see if that'd be possible
