If you mean there is a squeaking sound when you roll the window down or up -- that is, the noise is INSIDE the door -- then they can spray some lubricant down into a known area that dries out over time. I just had this done on my 2013 which developed this noise a month of two ago. It took two visits (applications) to stop the noise.
If you mean there is squeaking (friction/rubbing) noise when the top edge of the window rubs up on the weatherstripping.... then what the dealer is doing sounds appropriate.
