So I ended up taking my car to the dealership for this issue. I was getting this noise whether the engine was on/off, everything up to operating temperature or whether everything was ice cold. Whether I have been driving the car for 1 second or 6+ hours. I took it in and the dealer tried to lube whatever they needed to lube and it did not work. So they told me they were going to keep the car in, "call Toyota" and ask them what to look for when they dropped the transmission.

I get a call when everything is done and was told that there are "hot spots on the clutch", results from "dropping the clutch multiple times" but they are going to "help me out on this one". I have NEVER dropped the clutch on this car. They ended up replacing a lot of drivetrain parts and resurfaced the flywheel, not replacing it like some members here have. Maybe because the car has 20k miles??

When I got the car, it definitely felt different. But the clutch didn't feel new to me. I don't know if it's in my head or what, but the clutch definitely does not feel "crisp" when its being engaged. It really feels like when I dropped it off. I hope some of you can chime in to why I get this feeling from the clutch.
Resurface flywheel? WTF... most of them (dealers) are charging people for new flywheels whether it is being covered under warranty or not. Myself included.

I'm still getting some roughness and vibration while engaging the clutch from a dead stop. It's been around 5000 miles since they replaced mine.

Side note: I've now discovered a leaking CV boot in the driver side half shaft. Not sure if I should even do a warranty claim or just take care of it myself.
