I have this problem too. I really wish Toyota would come up with a TSB for this so that people don't have hard time getting the dealer to fix this. I've been trying since April.

First time I brought it in, the dealer told me there is nothing that can be lubricated. I need to pay $600-$700 out of pocket if I want it diagnosed.

Second time, I brought it to another location. They replaced things inside of the cabin. Bushing, clip, and etc. It didn't make any difference.

Third time, the same dealer as the second trip. They diagnosed it again and said they'll be fixing clutch fork and throw-out bearing. I'm pretty sure they're replacing them.

I suggest you not to lubricate anything blindly. You should bring it in to the dealer before you touch anything. It most likely is making the noise inside of the bell housing, which you can't just reach and lubricate. One thing you can do to make sure it's not anything in the cabin is, when it's making the noise, turn off the engine. Verify that you hear the noise. Then open the door, stick your head out to under the car and hear it coming louder from the underneath of the car. Open the hood too and you can hear it louder from there as well. See my video below.

Note: Ignore the ticking noise. That's the noise the car makes when it's hot. The one you hear all the time when you turn off the car and walk away from it.
