Resurrecting an old post...I know this is an old thread, but the rear seat rattle just reared its ugly head a month ago at around 11,500 miles on my 2015 FR-S (now with 12,500 miles).
Initially, I thought this was a suspension noise since it seemed worst when the car twisted a bit over asymmetric road bumps. I had jacked up the car and checked everything underneath (on the odd chance it was a loose sway bar bushing). Nothing was loose and the heat shield above the muffler was not hitting anything. I then checked the trunk. I removed everything (tire, foam, tools, plastic retainers, and rear seat back) and reinstalled and tightened all. After this, I pretty well isolated this to the rear seat latches. I messed with the rear seat latches, slamming the seat, then pushing the seat top buttons down to insure it was well latched. It seemed to get better, then came back with a vengeance a couple of days later. Today, after reading this thread, I unbolted the rear seat hinges and pulled the seat back towards me. I greased (using Phil Wood bicycle grease) and sprayed the seat latches with some Lithium WD-40. I also sprayed the package tray seams on the off chance it was the rear tray "pop". In any case, a test ride that rattled like crazy yesterday was repeated today. It seems to have been resolved.
