The auto
1) can't launch
2) has taller gearing for gas mileage and so acceleration is worse
3) does not shift as quickly
4) you can't clutch kick
5) weighs more
6) resale value will likely suffer.

If you want most performance, you'll be upgrading. With Manual, it will be clutch upgrades, with AT it will be torque converter, valve job...
Depends what you're doing as to which will be the better performer in the end. Either one can be a better performer and a trans swap is in the works eventually if you are really going for performance.
