In terms of the Series.Blue vs. Limited, the only input I have is if the added features are worth the cost to you. Now onto the discussion of getting a manual, I say go for it. I had hardly driven a manual in years and I picked it up super quick when I bought my FR-S. The easiest way to learn is being forced to.

And from what I've heard, the clutch in the Toyobarus is sometimes more difficult for people to get used to when they're coming from a different manual car. Not having driven one in a long time, you won't really have a standard to weigh it against. I found it to be a very forgiving car to get used to daily driving a stick in.
Haven't driven mine in the winter yet, but from what I've heard you will be just fine with a good set of winter tires. I just picked up an extra set of OEM wheels and will be ordering winter tires soon. You'll be fine.
