Like King_Tut said, the dealer should be able to handle maintenance.. albeit power-train stuff isn't going to be covered under warranty for the most part.
However, I would definitely not be taking it to a dealer.. especially once heavily modded. A reputable specialty/tuner shop will be able to pick up on little things going wrong better, and a tuned FI car is going to be more finicky and sensitive than a stock one.
