I know you're trying to keep the peace, but if that's the case, it should be
her job to clean
your car. I'm not going to pretend to know the dynamics of your relationship, but if she's not offering to clean it for you or at least help, that's pretty telling right there. You aren't married, got to protect your own property dude. If it were me, I would have put my foot down and demanded they be in the carriers if they were going to be in my car.
Unsolicited advice aside, I hope the smell comes out. This is certainly a mistake you will learn from.
