Like some others have mentioned run another log now that you have given it more time to learn. Make sure your foot is all the way down at full throttle and you need to take it all the way to red line 7200k rpms. Don't stop at 6k. Post the new log for another review.

I cant imagine your TRD intake is leaning the car out that much. If he is running stg 2 I can't imagine the header is contributing. If anything it would be more rich with that cat I suspect.
