I have sold 3 highly modified cars already and while the "aftermarket parts don't add value" holds some truth it is all about time. How long are you willing to wait to get the right buyer.
On my first car, BMW Mroadster, I got a little over market value for the car with the parts on it but not much more.
The 911 I build I was able to find the perfect buyer for and actually made about $5,000 after I factored in the cost of the car and the parts and labor put in.
The last one, Infiniti M45, I made about $4,000 more that the car was worth stock but it was because I got a deal on the car and the parts I still came out ahead.
If you can wait it out then you have a shot at getting market value plus about 50% to 60% of the value of your parts. If you need to move it fast then part it out. Stock car will sell way faster.
