Still Trying to figure out the smoothing function and graph. What's up with all the squiggly lines? Also, It would be nice to be able to make changes to the scale without having to go into the smoothing mode with the squiggly lines.

use the RTFM principle, it really helps
there is a usage tab which you should take a look at. in there you could see that smoothing and manual correction is more of a tool for advance users for fine-tuning the curve. you don't have to go there and use it. just copy the values from result table into your maf table. if you still want some smoothing of the curve just use 3 and and that's it. don't forget to get to better maf curve with minimum corrections you might need to run the scaling few times (log-scale-flash) once you see there are no more improvements on your corrections plot - you're done.
