fuel gauge/pump

Not 100% fi related but I feel the FI guys know the most about the fuel pump.

I installed the fbm pump and drove around on it for about a week before installing my turbo. No issues but I never had over half a tank and at one point was driving with my low fuel light on. It seemed to function fine. Now came time to finish the turbo install. I has just enough in the tank for the low fuel light to not be on and I needed to drain it for e85. Not wanting to fight the fuel pump housing and risk tearing the seal I pulled the other side off and hand pumped out 2 gallons or so until that side was dry. Car wouldn't start and fuel gauge read 1/4 tank. On the way to the dyno I put 12.3 gallons in and the gaspump stopped. I even tried it once more. Fuel gauge says 3/4. I filled up again after the dyno and on the drive home it moved the appropriate amount down for the hour drive. Ive checked the arrows on the housing and everything appears to be correct. Could pumping one side dry have caused it? Any ideas? Other than that car runs great.
