Those are probably what we paint guys call pinholes. Happen when flash/oven temps settings aren't just right in the factory. Can you tell if they go all the way to the basecoat? If they aren't too deep I have seen good detailers correct them with light sanding/buffing.

Worse case its red and easy to respray the base/clear with a good match, hopefully get Scion to pay for it. The repair paint chemistry at the dealers/ certified Toyota collision centers these days is 2K urethane and should actually better than the factory for long term durability. Just make sure they sand all the way past the bottom of the pinholes.
