Those look like the plugs the BRZ Limiteds use for the spoiler bolt access holes (trunk lid underside).
EDIT - I looked at my car, the spoiler plugs are a lot smaller than the holes for the shock mounting. Having said that, I don't see any way to get water into the trunk from those holes. The top shock flange appears to be watertight (shining a 100W shop light by the top of the spring resulted in no visible light when viewed through the hole), and even if not - the shock is not in the path of tire spray, AND you'd have to fill the channel in the bodywork before any spilled into the trunk.
Looking at all the part numbers referenced in this thread...I'm 99.9%, nope, 100% sure there are no plugs intended for installation above the rear shocks. The plugs in the diagrams referenced are below the foam inserts for the jack assembly.
