Does anyone know how CANBUS systems interface, are there multiple ECUs on the twins or are they all built into 1? Is it possible to swap Subaru ECU's without any issue?

It might not be the first engine swap you've done, but I'm willing to bet money it's the first swap you've done requiring an advanced engine management system and that you've never tuned a car before.
I'm an electrical engineer. I've tuned my evo and I've built standalone fuel injector driver control circuits before. So trust me when I say this, there is no way in the next 10 years, that you will ever get an FA20 ecu to control an H6 motor.
It wouldn't just require reprogramming. You would have to modify the board and it's components extensively, and that's only after reverse engineering the entire board.
