Complimentary maintenance + tuned ECU, will the dealership know and void my warranty?
 
Planning to get a custom tune soon..without losing my warranty.

It shouldn't affect/deny you maintenance since it's just oil change, tire rotation, etc.

You can always flash back to stock before taking your car in to be safe. Plus, i doubt they'll be looking at your ECU unless there was some ECU reflash update.

Unless they pull an Audi and start quietly scanning cars at routine maintenance appointments.

Wouldn't surprise me, we already know Subaru reads these forums. I'm not making any big mods until I get all my warranty issues hashed out. I'm debating making any at this point.
