Car thinks keys are inside but outside at same time?

Hello!

So recently I went to drive my car and the headlights didn't work. I checked fuses and all were good. I was in a rush to get to work, so I decided to pull relay and bridge from the constant 12v to to output in the relay, and it worked. I drove maybe 15 seconds and headlights died.

I continued to work with just the DRL's on. When I got to work, I turned the car off as per normal. When I opened the door, it was beeping at me as if the car was still on. I got out of the car with my keys, and it was also beeping at me as if the keys were still in the car and flashing a little orange key on the dash board I could see through the window. The car would not lock, so I used the manual key to do so.

After work, remote wouldn't unlock so I used the manual key again. It was still beeping when I opened the door as if the car was on.

When I drove home, I disconnected battery and reconnected. The car would lock and unlock. Once I started the car, it would refuse to lock again and think the keys were in there.

I put this down to maybe something to do with the relay being out. So I found that problem (output to headlight had a loose wire), and put the relay back in. Headlights work again, but the key issue still remains.

So, summary.
Car thinks keys are inside (based off the beeps).
When car is turned off, the radio goes off but auto headlights do not. (OEM lights)
Car knows the key is outside of the car, as it will not push button start though?
When I disconnect and reconnect battery unlocks and locks as normal, until the car is started.

Any ideas?
