The autobody shop that painted my trunk used a different paint code. Im confused.

Don't get to wrapped up in what the code numbers are. The Toyota/Subaru code may be different then the exact same colour used in the aftermarket. When a car is repainted at a shop they do not use the same paint it was made with. That paint is designed for the very specialized application equipment at the factory and can not be applied at a normal shop. This is actually a good thing in the long run because the shop is not restricted by the same environmental requirements the factory is so you can have a thicker and more durable coat. The code can differ as well since they have to alter the colour a bit to account for fading and wear on a used car. If they just slapped the factory paint on then there will be a big difference.
As long as the colour, sheen and overall appearance visually matches the old paint don't worry what code they used.

Actually they matched the paint perfectly. There are some runs of clear coat but that is fixable. I will post some pics.

Why are you concerned ....... did the paint job not turn out looking good?
