Trading in the FRS...will Toyota emblems hurt?
 

Will replacing my Scion emblems with Toyota emblems hurt my chances of trading in this car? Would a dealership even care?

probably not.

I'd be surprised if they even noticed.

A lot of Toyota dealerships are merged with scion. You should not have any problem trading it in. (in Canada at least)

If you have OEM badges, why not just switch them and avoid the possible hassle?

Off topic, but what would you be trading in the FR-S for?

It takes about 30 dollars and 15 minutes to switch the emblems back to Scion if it becomes an issue...Ive seen used FRS with Toyota emblems on the lot in San Diego already

Geeez I hope half of you are being sarcastic/joking!
They are just emblems, they will not increase, decrease or in any other way affect the value of the car!
If the dealer objects to them you can either swap them out or they can.
I do think however that Jdd's correction is the most telling statement here. If I was looking at used and saw the emblems I would have some very interesting questions on what else had been done to the car.

Maybe you can ploy them into thinking it's a special model and they'd give you more money for it ;) wishful thinking, I know.
