get ready for huge markups! If the dealers only get 1-2 per month, and that's only the high volume dealers, they are going to wring out every penny they can for those 1-2. Get ready to pay through the nose if you want a "first BRZ." Low supply + high demand = I'll probably just wait until next year and VIP pricing.

I think you are confused. You can still pre-order your car and select your options, but that car will come out of the allotment that your dealer gets. Typically dealers have their allotment, and they are also able to order additional cars for customers who want something that isn't in inventory. With the BRZ, the dealers will only get their allotment and nothing else, so any car they sell you means 1 less they can sell to anyone else (who may be willing to pay more than you). You can still select your own options and get your car whenever it is available, which is your number in line divided by how many BRZs your dealer gets per month.
If you go and order a WRX right now, Subaru will put that order in the queue and it will be built and delivered asap, regardless of how many your dealer is alloted. If you ordered 10 WRXs right now, in a few months a truck would roll up with 10 WRXs on it. If you go and order a BRZ right now, it will not get built until there is an opening in your dealer's allotment (1-2 per month). If you ordered 10 BRZs right now, first everyone else who bought a BRZ at the same dealership would get theirs, then you would get your BRZs 1 or 2 at a time for the next 5-10 months.
