Without the seats down you have to do some serious, uh, "rearrangement" with the body parts to get them in the trunk.

I do believe rattles are standard for our cars, but heavier clunking may be something worth finding out

The handle is a requirement here not really an extra.
So not the TRD so we can rule that out.
All your exhaust hangers are in place and hooked up?

Something is loose, the swaybar end link or the damper top mount are the most likely to cause noises.

Yeah, you should have the handle unless the previous owner decided he was going to ferry hostages around in the boot.

Can confirm, I actually looked for a handle for about 6 minutes since I've read that it should be there. But it's nowhere to be found. Good thing I didn't go the lock-myself-in-trunk method to test this. Maybe it's just not a big deal here in SA

First time I heard the rear deck pop I looked all over underneath the car for a wire or something light smacking the inside of a rear wheel well or under the trunk.

Sounds exactly like that.

If you reach up from inside the trunk and tug back and forth a little on the spot welds, I bet you can reproduce the sound at will. If confirmed, I suggest just leaving it alone. No need to go bending open seams. The spray sealant will eventually harden after a couple summers and the sound will stop.

Even before it stopped, I felt a lot better just knowing what it was.
