Why technically it won't affect anything and should not be an issue.. Some dealers seem eager to void the warranty rather than embrace it..
I can speak from experience. Keep the stock intake/sound generator so they can't hold anything against you. My dealership tried to void mine because they thought I didn't know any better. They try and take advantage of any situation possible to make a profit. Just make sure you know what type of dealership you are dealing with

I personally didn't care for the sound generator but not enough to take it out. Got an intake that deleted it and never looked back haha

As for the sound generator in the FR-S/BRZ? I never found the noise to be irritating or annoying (and I went on probably an hour+ of "spirited" test drives when I was in the market for a car last fall/spring), but it's definitely personal preference. Fortunately, it's an easy fix to try out simply by plugging the tube, and it's easily reversible too.

I pulled it out to run the wiring back to my relays in the trunk for air. The four 8gauge wires and loom fit through it perfectlly! Plus I didn't have to drill a hole through the firewall.

P.S. I keep everything capable of being returned to stock if desired.

Just because they have sound generators doesn't mean they are needed or wanted..
On the V8s I owned.. One just needs to hit the loud pedal and enjoy the sounds..
I can understand the over padded Lexus requiring some noise assist.. But most V8 sport cars can speak for themselves..
