Maybe touch up paint after PDR? I don't know, it just looks so deep I don't know if touch up paint will be any good.

I got this on my hood as well! Except it isnt dented. Just a paint chip of about the same size.
So.... I think Im gonna replace the hood later anyway with a different color and make it a two tone BRZ. Change the roofing color as well.

I suggested PDR so you could possibly have the dent itself removed without the use of body filler. Maybe it's just me, but I prefer to avoid the use of fillers when the actual dent itself can be fixed. The other thing that could come out of contacting a PDR specialist is a recommendation on what to do about the paintwork; I wonder if a detailer with a Dr. Colorchip could take care of that.

My wife took the car to a body shop, and they tech himself told me, if this was my car, I would not paint the whole roof. So he recommended me PDR, then get touch up paint kit at the dealer that includes clear and do it myself with a fine pencil.

People swear by Dr. Colorchip, do you guys think this would work similar to the touch up paint kit sold at the dealer?

Don't use touch up paint directly. Touch up paint is extremely weak. Any sort of solvent such as rubbing alcohol can easily strip it right off.
Once you get the dent removed, fill in that paint chip with Rust Bullet. It is a moisture cure polyurethane so it will be chemical resistant. After it cures, then use touch up over it. Then use opti-coat over the touch up as a "clear coat". (according to the opti coat website, it seems as if it can be used as a clear coat). either way, you'll want to make sure you seal that metal.
