Having experienced both, I think the E46 M3 will reward someone who truly appreciates the subjective aspects of the car (good seats, ergonomic and insulated cabin, race-derived engine characteristics). The BRZ isn't as satisfying on a tactile level but it feels more rigid (as it should be being over a decade newer) and robust (it can withstand more abuse).
Both the BRZ and E46 M3 are very focused cars that serious drivers will appreciate, but they are quite different in how they go about doing what they do.
