The reason I mentioned not installing the MBC on the initial install is really for a couple of key issues. The main reason is trouble shooting.
Installing any sort of FI to a non-FI car is going to introduce potential issues. We would all love to have a 100% trouble free no-issue install, but lets face it, there is often issues when even just installing a piece of exhaust. So with something more complicated like a FI kit, you want to concentrate first on getting the kit on and running properly. That way, if there is any problems, you know it is with something on only that area. When you install several different parts at the same time, when an issue does arise, you can (and frequently do) end up chasing your tail because you don't know which of those parts is the problem.
I'll admit, though, it's cheaper to get some things out of the way all in one package - if you are installing an FMIC, a radiator upgrade, and an oil cooler, you want to do that all at once while the bumper is off and everything is already apart. But then, it's fairly easy to guess which of those items is the problem area because they do different things.
