I don't claim to know much about the S2000 but the S2 RX-8's had most of their problems fixed. Reliability reports on the 2009+ models have been limited but positive. They still have the 7 year-100k mile warranty too. The RX-8 needs to be treated like a princess though, high maintenance and finicky.
A 2011 R3 goes for low $20k now, but they were $30k brand new. I'll never buy one with the intention of keeping the Rotary though. It's not worth the hassle, IMHO. They're practically given away once they break 100k if the engine blows.
