It would depend on how the music is being played, since @
ScoobsMcGee said he was using Bluetooth or USB.
If the headunit is using the phone as a storage device, accessing the files directly and playing them, then the headunit is managing the shuffle function. This is more likely with USB than Bluetooth.
In the end, the shuffle is being handled by the playing device (the one running the codec, converting the bits to notes, and producing the sound).
I know in mine, using the iPod controls in USB the iPod is the playing device the iPod then controls the actual shuffle, so the button on the head unit is just a toggle.
